to the op. this is the best site to find mods. watch the fs forums. there isnt much of an aftermarket for the 6gc. youll find a lot of parts in the parts database but its hard to find a lot of those anymore. i can list some sites but what mods are you looking for, performance mods, exterior, suspension, etc?

of course ebay like you said is a great place to get stuff for good prices. thats where i god my jdm tails. wheels and suspension you can find on a lot of sites, tirerack.com, discounttire.com are just a few. japanparts.com, bulletproofautomotive.com have jdm parts but they are expensive. of course you have toyotaworld.com, 1sttoyotaparts.com for oem parts (such as gt4 rear strut brace, projectors, gt4 hood/bumper). you can pm boosted6g for various bodykits and chrisc or doggy for replica/custom parts. erebunicorp.com has some bodykits. its a little harder finding parts for the 6g than a civic, but its still not too bad. just have to put a little more effort into it.

sportcompactonly.com, nopi.com, has some stuff and if you're looking for headers you'll usely have to look under corolla for engine parts for the ST.

shifter knob/boot id say get a toyota dealer. rims as i posted above, lots of place to get them, just make sure they are 5-100 bolt pattern and proper width/offset. only headlights available are jdm projectors. can get a hid kit though through culpable04 (if he still is doing it) or lots of sites. cai, best bet is to make one. evilspeed.com has one for the st. again with exhaust, best way to go is to buy a muffler and get a custom catback. greddy sp1 and sp2 are both very hard to find.

I don't feel it was out of my way, but its common knowledge to hit up the search function beforehand. Wasn't trying to be an ass about it.

To answer your question about where to find mods and such you can always find a real nice shift boot from "Mr. Gaiter" on eBay. Shift knobs are around, nopi has a few to choose from. As for intake and exhaust, we all basically go with eBay stuff, unless you have a GT, then you can go with Injen. I have an eBay cold air intake with an AEM bypass valve. Works great. For exhaust, you can either do 1 of 2 options.
1) buy a greddy SP2 exhaust system
or
2) buy a nice looking muffler, take it to a good exhaust shop, and have them make up some piping. You will probably want to purchase 2"-2.25" diameter piping for an ST.

Body kits are everywhere. Look in the parts database for something you like. I recommend the front and rear extensions and dealer option sideskirts and the TRD wing. Basically look at Coomer's car.
