If i buy a front clip, that comes with a manual awd transmission/ 3sgte / ecu / and all the other little additions, will the ecu still work with my transmission out of my 94 gt without any problems, or does the ecu have an effect on the tranny as well?

The computer only controls the engine, there is not computer for the transmission since it's a manual. Plenty of people have used the S54 transmission from their GT with success.
