I have a 94 st i am swapping the stock engine for a 3s-gte. i want to put a haltech e6k in to manage the engine. does haltech make a certain wire harness that will work with all my plugs on my engine or do i have to modify?

i have personal experience wiring a stand alone setup
its easy, you start out with all new wires. there is not hunting for the right wires in a bundle of like 100+ wires, then extending it all a couple feet. with the stand alone, you install the new sensors on the engine, then run wires from them to the stand alone. the one i did had a MAP, TPS, IAT, CHT, injectors, coilpack control wires, Hall sensor, Knock sensor. and most stand alones have pretty much the same sensor setup, sometimes they have a few more things like WBO2. its the tuning that gets complicated.
