On some of the CT26's, I see that there's two vacuum ports on the wastegate.. What's the other port for?

that peice you are talking about is the wastegate ACTUATOR. thats what operates the wastegate. the two nipples are for the hoses that connect there and operate the wastegate. one goes from the turbo to actuator, the other goes to the vsv is it super? im not exactly sure of the name, haha i dont have a 3s, i just know what it does..lol
on a 5sfte application, the boost controller of your choice goes between the line from the turbo to actuator and the other line gets capped. i know that for certain. lol
