I have a 3s swap and was wondering if i needed the AFM for the motor to run? The AFM and the plug that goes into the AFM doesn't match up.

Do not run ECU P/N 89661-2B280 with AFM P/N 22250-74250. That ECU is NOT meant to be used with RC AFM!
Install ECU P/N 89661-2B310 immediately! The good news is that all the other part numbers you listed are for the GT4RC. You'll need to figure out which one of the plugs has a wire going to VS on the ECU. That is the plug you need to use.
