OK, so first off I'm swapping in a 3rd revision 3S-GTE into my 94 GT. I'm also swapping the E-153 LSD transmission, and the hybrid "frankenstein" axle for the front, consisting of the inner portion from the 93-95 MR2Turbo, and the outers from an st185. The rear axles are staying the same.

My issue is, i want to put larger breaks on there. Will the st204 rotors and calipers i already have (or rather if i get larger st204 rotors and calipers) work if I'm using the st185 outer axles?

The fitment issue you mentioned is this: fifth-gen hubs (the centre spinning part on which your wheels and rotors mount) are less than a millimetre larger than their sixth-gen counterparts. Or to put it another way, the hole in the centre of sixth-gen rotors is just barely too small to properly mount on fifth-gen hubs.

For 5SFE-powered Celicas:
Front rotors
90-91 255 mm diametre, 22 mm thick, 54 mm centrebore
92-93 277 mm, 25 mm, 54 mm
94-99 275 mm, 28 mm, 55 mm

Rear rotors
90-93 269 mm, 10 mm, 54 mm
94-95 269 mm, 10 mm, 55 mm
95-99 269 mm, 9 mm, 55 mm

Here's the trick, as far as I know: hubs can stay with the knuckle. This is how people do mass swaps -- they disconnect the knuckle from the axle and strut and move the entire assembly, brakes, hubs and all, over to the new car.
