So I'm almost ready to pull my engine and trans, all I need to do now is undo the mounts and it can come right out. Except for the shifter cables, they're held in by these C-clips that I can't get out. I don't know what I'm missing here, is there something holding them in or are they just rusted to the case? Neither one will move at all.

The corrosion is going to make it difficult. Spray it down and give it some love with a hammer. That'll help the penetrating fluid get where it needs to go, then grab some pliers and wiggle it side to side, once they start moving spray them down again and keep going. They'll climb their way off. Then think about sanding the contact surfaces when you put it all back together.
