my car is lowered and i was wondering of doing a under axle exaust. will i run into problems or should i go over axle

As long as you have the piping tucked up close to the rear subframe you'll be fine. Tell whoever it is installing the piping to do the work while the car is sitting on the ground. This will allow them to get it tucked as close as possible.
