While I was changing my oil and inspecting the engine i noticed these small black caps on these small silver inlet pipes at the back of my Intake Manifold (opposite side the throttle body and air box), i pulled them off while my car was running and the idle speed went up slightly. i don't know if my cars missing something, anyone know what they could be? And my Engine is a 5S-FE just to clarify

toyota uses the same engine is several cars. those ports could be used in a different application. perhaps camry's use those ports for example

Just simple caps to stop vacuum from escaping. Like stated above this engine is used in many different applications so a camry or corolla could use those, whereas your celica might not.
