So I just finally got my engine back from the machine shop.
So basically, I just need some advice on how severe of an issue this actually is, and if I should be taking it back to the machine shop to have it re-done "right". Edit: Just wanted to add that I did the measurement 100% dry... no oil under or on the bearings or journals (of course super careful not to turn the crank in this state). I'd much rather hear that I did something wrong (if indeed I have) than incur additional machine shop delays or end up on a wild goose chase! Specs are there for a reason, but being such a small amount off I wouldn't think it'd cause a problem. I'd wait until someone experienced with engine builds comments though.

you are fine. 1.5 to 2 thousands is ok.
this is right out of the Toyota Manual, i dont trust Haynes or Chiltons

Awesome, thanks Smaay. I decided to rebuild anyway with the clearance I had, but I had to order a new set of bearings... When I torqued the caps down the first time I apparently allowed one solitary grit of something to be between one journal and its bearing, which put a burr in the bearing material.
