I read the how to article but it doesn't say if I should throw the bulb cover back on or just toss it away. I know that the cover is just a green tint cover, right?

Keeping the lights green? Keep the covers. The gauge faces have a light green paint on the back so clear bulbs give you a nasty greenish yellowish color. Red and blue bulbs turn out well in our gauge clusters, white bulbs usually (but not always) need the back of the gauges lightly sanded to get the whitest light.

Yea I wanted to change it to blue bulbs. So I don't need the covers then?

bulbs are direct replacement, the condoms or green covers is to light up green (the stock look), you can change them, but keep them for later in case.
